Pulled my comment because I realized you removed lore counters in stage II. Still think this should remove all lore counters at the end of stage III, though.
The quetion is whether removing counters in stage III even has the desired effect - after all the sacrifice is going online after the third chapter.
The FAQ reads like removing the counters doesn't prevent the SBA, but it's better to wait for the actual rules.
Assuming the current rules are "when the third counter is put on, sacrifice it," you can adjust that to be "when the third counter is put on, if it has three counters, sacrifice it."
I guess I should make us a new frame...
