I wanted his ability to only be usable once in keeping with the books, is there a better way for me to do this? In a deck with lots of +1/+1 counters, this would not work the way I intended it to

Counters are removed from cards as they move from one zone to another.

You would need some clause like Skullbriar, The Walking Grave to prevent that from happening.

> Counters remain on this card as it moves to any zone other than a player's hand or library.
